Summary:

. 16S rDNA data are presently the gold standard for the genetic characterization of known and unknown prokaryotic species. The 16S rDNA sequence of a novel isolate immediately allows the determination of its nearest phylogenetic neighbor. As the database is cumulative, the identification process will become faster and more reliable. 16S rDNA sequences are stored and retrievable free of charge from international databases.

Based upon 16S rDNA sequences, certain stretches can be used to design diagnostic oligonucleotide probes to be used in in-situ and dot-blot hybridization, and as PCR primers for the specific amplification of genetic material of pure cultures or environmental samples (DNA arrays). Publicly available algorithms exist that screen 16S rDNA databases for the most optimal probe target stretches, depending upon the goal of the probe (strain-, species-, genus-, family-specific and so on).
