Objective
ATP-dependent chromatin remodelling enzymes (CREs) are central regulators of genome function. By repositioning nucleosomes, they control access to DNA and thereby regulate transcription, replication, and DNA repair. Mutations in CREs are frequent drivers of neurological disorders, developmental syndromes, and cancer. Yet, despite their medical relevance, we still lack a systematic understanding of the specific nucleosome positioning functions of individual human CREs and the factors that regulate their recruitment and activity.
This knowledge gap is especially pronounced for the diverse CHD and ISWI families, which together comprise nearly 20 human remodelling enzymes. To address this, I will establish a chromosome-wide chromatin reconstitution system based on a human BAC library that enables systematic dissection of CRE function on native DNA substrates. First, I will identify CHD and ISWI interactions with transcription factors through AI-based predictions and in vivo proteomics followed by a profound characterization in vitro. Second, I will use purified CHD and ISWI enzymes to determine their precise nucleosome positioning functions using the reconstitution system followed by MNase-seq and single-molecule methylation footprinting (Fiber-seq). Third, I will reconstitute CRE recruitment through epigenetic modifications using our reconstitution system to investigate how epigenetic cues influence nucleosome positioning.
By combining an innovative chromatin reconstitution system with cutting-edge sequencing approaches and AI-driven discovery, vitroCHROM will deliver the first comprehensive picture of human CHD and ISWI remodeller function and recruitment. This compendium will uncover fundamental principles of the regulatory mechanisms that drive nucleosome positioning and establish the long-missing mechanistic framework needed to interpret how CRE malfunction causes human disease.

Net EU financial contribution. The sum of money that the participant receives, deducted by the EU contribution to its linked third party. It considers the distribution of the EU financial contribution between direct beneficiaries of the project and other types of participants, like third-party participants.
